Question

Which national register (personal or company) should be used to file personal income tax for self-employed activities?

The same choice applies to the vAT declaration. I have already filled in both and have not encountered any problems so far.
Apparently, the personal one is for sole traders and the company one is for companies or for filing on behalf of someone else.
So I suspect it will be the same for personal income tax.

Yes, that's right. Personally, it's best for sole proprietors (so log in with your national registration number). But you'll get the same result if you log in with your company number, because filing is filing.

But if you always do it personally, then everything is neatly bundled under that profile :)
