Can I use this document twice for bookkeeping?

Yes, just enter it twice. It's not very convenient, but it seems to be the only way for now.
Once for one cost category, enter only that amount, pretending that the invoice was only for that.
Then do the same for the next cost category, enter that amount, pretending that the invoice was only for that.
You really should try it out for yourself. Even if you don’t have a company number yet, you can already go ahead.
