A vAT penalty will be automatically deducted from your next vAT refund. I suspect that this will be similar to a speeding fine and cannot be included as an expense (in vAT expenses).
What you can try is to enter the fine as an expense but uncheck 'include in vAT declaration', then it will be taken into account in the total profit.
